interesting part is the red lines part of the outer edges of the dataset are all black slide cut off, whereas the other parts that have the mergers aren’t.

As for the red lines - those are probably the edges of the sample (vs edges of the tissue itself), when it was prepared for the ultramicrotome. They are usually cut into a square shape, so the slides are then easier to collect.

i dont intent to ‘do’ all of them, like I said most of them are white wall stuff merged with glia stalks/cells. The one I’m doing right now is the huge orange one and I intent to do the cyan one that has the full cell on it, maybe remove some of the larger branches/axons.

Yeah that makes sense, just curious they did not dis-include the white wall stuff to minimize said uber mergers lol.

Cutting a square is quite easy, both during the sample preparation and in the post processing (after alignment of the slides). Getting rid of the white wall would probably require cutting each slide manually (on a computer ofc), which would take much more time. There’s probably a way to detect such walls algorithmically, but I haven’t heard of any of those.

yeah, thankfully the fact that they are almost mono-chromatic white vs neuron/glia white/grey/black contrast-ing makes them easy-ish to remove/demerge.
